چکیده

Received: 17, March, 2015 Final Accepted: 17, April, 2015 Published Online: 25, April, 2015 Simple sequence repeats (SSRs), also known as microsatellites, are found in DNA sequences and consist of short repeating motifs of 1-6 nucleotides. These repeats are ubiquitous and play an important role in the development of molecular markers. Therefore, the present analysis was conducted to mine SSRs in chloroplast genome of Cocos nucifera. A total of 44 SSRs were identified in 154.731 kb sequence mined with an average length of 18.57 bp. Depending upon the repeat unit SSRs varied in length from 12 to 132 bp. The identified SSRs showed a density of 1SSR/3.52 kb. Mononucleotides (16, 36.36%) were found to be the most abundant repeat, followed by di and tetra nucleotide repeats with same frequency (9, 20.45%), tri and penta nucleotide repeats (4, 9.09%) and hexa nucleotide repeats (2, 4.55%). Compound SSRs were completely absent in the chloroplast genome of Cocos nucifera. Most of the perfect SSRs were confined in the non-coding region of the chloroplast genome.

Complete Sequence and Analysis of Coconut Palm (Cocos nucifera) Mitochondrial Genome

Coconut (Cocos nucifera L.), a member of the palm family (Arecaceae), is one of the most economically important crops in tropics, serving as an important source of food, drink, fuel, medicine, and construction material. Here we report an assembly of the coconut (C. nucifera, Oman local Tall cultivar) mitochondrial (mt) genome based on next-generation sequencing data. This genome, 678,653bp in l...

Complete Sequence and Comparative Analysis of the Chloroplast Genome of Coconut Palm (Cocos nucifera)

Coconut, a member of the palm family (Arecaceae), is one of the most economically important trees used by mankind. Despite its diverse morphology, coconut is recognized taxonomically as only a single species (Cocos nucifera L.). There are two major coconut varieties, tall and dwarf, the latter of which displays traits resulting from selection by humans. We report here the complete chloroplast (...

Comparative bioinformatics analysis of a wild diploid Gossypium with two cultivated allotetraploid species

Background: Gossypium thurberi is a wild diploid species that has been used to improve cultivated allotetraploid cotton. G. thurberi belongs to D genome, which is an important wild bio-source for the cotton breeding and genetic research. To a certain degree, chloroplast DNA sequence information are a versatile tool for species identification and phylogenetic implications in plants. Different ch...

RNA-Seq Analysis of Cocos nucifera: Transcriptome Sequencing and De Novo Assembly for Subsequent Functional Genomics Approaches

BACKGROUND Cocos nucifera (coconut), a member of the Arecaceae family, is an economically important woody palm grown in tropical regions. Despite its agronomic importance, previous germplasm assessment studies have relied solely on morphological and agronomical traits. Molecular biology techniques have been scarcely used in assessment of genetic resources and for improvement of important agrono...

Independence of color intensity variation in red flesh apples from the number of repeat units in promoter region of the MdMYB10 gene as an allele to MdMYB1 and MdMYBA

MdMYB10 gene expression results in accumulation of anthocyanin in many tissues including flesh of applefruit. The MdMYB1 and MdMYBA genes are close homologues to MdMYB10 gene and both are responsiblefor red color phenotype in apple fruit skin. In the current study, an apple genome sequence draft analysisindicated that these three genes are located in a unique contig. Further a...
